The commentary says: This is the obstacle of darkness and dullness. In the Vijñaptimātratāsiddhi and other texts, it is called darkness and dullness with respect to obstructing dhāraṇī and superior wisdom of hearing and thinking; here, it is called affliction with respect to obstructing patience (kṣānti). Or, there it is called the obstacle of darkness and dullness because the root of the obstacle is delusion; here, it is called the obstacle of affliction based on its branches, namely anger and so forth. Or, it is on account of the three patiences: unable to endure suffering because of attachment to pleasure, which is the affliction of greed; seeing another's enmity and harm and unable to endure it, which is the affliction of anger; hearing the two truths and unable to confirm and endure them, which is the affliction of delusion. When entering the third bhūmi, one obtains these three patiences; hence the obstacle of affliction is eliminated.
